As someone else said, MC will scavenge and use the BoS weapons against them with deadlier accuracy and such. Fallout computers are not that advanced compared to what Cortana deals with in both Covenant and Forerunner computer systems. With help from Cortana and through mere touch, he can reprogram Liberty Prime to target the BoS just like you can do in Fallout 4 for the Institute. He has the strength to tear off the BoS PA helmets and can also punch them to the ground easily because he can send a Warthog flying with his fist. MC has the reflexes to dodge the majority of the firearms of the BoS like he did point blank in front of a chaingun right after his augmentation. MC has a habit of blowing big things up, so the Prydwen would be one of his first targets. Master Chief takes this easily, the Halo games already have him being a one man army against thousands of Covenant and Flood combatants.
